Both parts of the Ys go perfectly without any modification.

Great game!

Cutscenes can be fixed using CCCP codec pack, see below. Tested on Steam & Lutris with Proton9, GE-Proton9-11, and wine-GE8.26.
Cutscenes in many Ys games use the MPEG-PS codec so this may fix other Ys titles too.
To fix cutscenes tl:dr - install Combined Community Codec Pack and check the boxes for MPEG-PS under 'CCCP SYSTEM SETTINGS'.
STEPS
- Install 'ProtonTricks' flatpak via Discover Store in Desktop Mode
- Search & Download 'Combined Community Codec Pack' & Save it to Desktop
- Run ProtonTricks from Desktop Mode
- Select your Ys game from the list (Origin or Chronicles+ for example)
- Select "Default Wine Prefix"
- Select "Run Uninstaller" This will bring up a new menu
- From this new menu, Select "Install..." A small file browser will pop up
- Select (.exe) from the 'Files of Type' drop down. It may not show the CCCP installer.exe otherwise
- Find and select the CCCP installer you downloaded to your Desktop
- Install CCCP and at the end select "reset settings" and "configure cccp"
- In the CCCP configure popup, select 'CCCP System Settings'
- Check the box for MPEG-PS and hit OK
crashes every 30 min. probably a memory issue
Took a few hours of tinkering to get this to work with the cinematics.
What I did is copied the whole ass install directory of the game from Windows and transferred it to my directory in the SD card (via Warpinator), then I added it as a non-steam game, selected the game's .EXE file and then used protontricks 223810 cinepak directshow
[you can use Protontricks GUI application to add and enable these on the game's wineprefix as well], and then forced it run via GE-Proton8-25.
The above method currently works with a "quacked" copy of the game [some of you know what I mean :D].

Works perfectly, no customization here.

I play the game at 6 TPD and underclock the gpu to 200mhz, allowing me to play for 5+ hours.
After spending hours thinkering to fix the movies problem while using the latest proton didn't work at all, even using my experience with ProtonTrick used to play visual novel games with video codec issues, none solve the movie scene from Ys on the Steam Deck. The best solution that did work was suggested by Sover, and it work right out the box without doing any other complicated tinkering.
- Ys 1 uses normal Steam Proton 7.0-6
- Ys 2 uses Glorious Eggroll Proton-6.21-GE-2

Works almost flawlessly. Proton-6.21-GE-2 required for cutscenes to work. Controller must be manually set to slot 1.
L4 bound to "Change Player Slot (1)"
Crackling after waking from sleep. Restart game to fix.
Remember to change settings with included config tool before launching.
The two games Ys1 and Ys2 requires different versions of Proton to have cutscenes be displayed without any tinkering.
- Ys 1 use normal steam Proton 7.0-6.
- Ys 2 use Glorious Eggroll Proton-6.21-GE-2
Ys2 does not have any issues with frame-rate dependant bosses so 144hz works fine. But for the final boss of Ys1 you have to cap your fps to 60.
Default steam version of proton (7.0-6) works without issues. Make sure you are running the game at 60fps when facing the last boss.
GE-Proton7-49 did not work.
If you are having audio issues then make sure that you have audio enabled in the "Controller Layout Tool".
The last boss is bugged for high refresh rate monitors. If you are running at above 60fps the boss will have a much higher attack rate, people say it is "physically impossible" to beat. Best I managed was to be 2 off on hard difficult after 3 hours of attempts. Then after setting my monitor to 60hz it took 10 minutes. On my Linux machine the V-Sync and Refresh Rate settings in the "Controller Layout Tool" configurations did not work. I had to go into nvidia-settings and set my monitor to 60hz.
Ys I works flawlessly. Ys II has issues with cutscenes so either play them on a PC or just watch them online - there are only 2 in the game.
Ys II cutscenes do not work. However, there are only two in the whole game - the intro and ending - and the corrupted intro at least can be skipped through by holding the B button. Ending probably the same, not totally sure as I didn't finish the game on the Deck.
Played through both of these games pretty much entirely on the Deck and had a great time doing so.
Went into game's own controller config layout window to set resolution to 1200 x 800
Used the controller layout
Played through all of Ys I on my Deck with no issues.
Game works out of box with standard proton or GE, but cutscenes don't work (hangs with GE). They can be disabled from the config tool in order to bypass them. Cutscenes require a mix of protontricks and installed libraries.
With protontricks:
protontricks 223810 winecfg -> add winegstreamer and edit -> disable
protontricks 223810 amstream quartz
Then you have to enable sudo and initialize pacman to install some libraries.
sudo pacman -S gstreamer lib32gstreamer
Protontricks commands will also have to be used for Ys 2 (223810). Afterwards, cutscenes will work.
Gamepad controls may also be screwed up, but should work after just opening up the config tool (set the resolution to 1200x800) while you're there.
Cutscenes didn't work (crashed with Proton GE) without protontricks and installing (lib32)gstreamer libraries

Both games play perfectly, after changing one setting in each game's configuration program
Before playing either Ys I or Ii, launch their conguration program first and change the resolution to 1280x800, so that the games will properly fill the screen when playing in Chronicles mode.

Game runs on Steam Deck. Gives you the option to play the game or launch the config window and both work. My old game saves synced from playing on Windows. Ran a new game through the opening cutscenes and played through a ton of the game again.
Movies must be disabled in options or game will error out. Other people have metioned a solution to this but I'm not bothered
The game runs well under Proton-GE-12-1. Opening Cinematic plays, then you can play the game. This version of Proton-GE-21-1 should be the one to play Y's.

protontricks 223870 winecfg -> add winegstreamer and edit -> disable
protontricks 223870 amstream quartz.
These two did the trick to play the videos. Make sure the libgstreamer libraries are installed
protontricks 223810 amstream quartz
protontricks 223810 winecfg
Libraries tab -> winegstreamer, Add, Edit - disabled
sudo apt install libgstreamer-plugins-base1.0-0:i386 libgstreamer-plugins-good1.0-0:i386 libgstreamer1.0-0:i386

Installed directshow and cinepak
On proton 5.0-9, the cutscenes audio will work but not the video. It gets stuck on those as well
protontricks 223810 cinepak directshow
Just use the mentioned protontricks command in order to be able to watch the cinematics.
protontricks 223810 cinepak directshow
Game itself works well out of the box, add cinepak and directshow to get the in-game movies to work too
Cutscene videos will play with protontricks 223810 cinepak directshow
Works other than the video cutscenes.
As other reviewer noted, videos will pop up an error dialog. Choosing "Cancel" will close the game.
Videos does not work, an error message will pop up and after that you can continue. You can also disable videos in the configuration tool.

Gameplay seems smooth, all three music options are available, gamepad works out-of-the-box but cut-scenes fail as has been reported by others. This can be fixed via protontricks (rather large download): "protontricks 223810 quartz amstream" Solution was found here: https://appdb.winehq.org/objectManager.php?sClass=version&iId=35806 (winegstreamer does not need to be deactivated anymore).

Animated cutscenes do not play but ca be skipped or toggled off in settings, in Ys II parts of the HUDs text in Chronicles mode turns white when the screen fades to black before or after an in-game cutscene. Game plays perfectly fine.

Received an error message but ignored it and the game seemed to work fine.

Works perfectly except cinematics don't play. Easy enough to Youtube the intro if you want. No effect on gameplay.

XBox controller worked. Also, I could take back my save from Windows.

Runs perfectly, silver rating due errors when cutscenes/movies are playing, such as the intro movie after starting a new game.

Disable movie playback in configuration and everything else works perfect

Videos don't work, you can cancel them to get past and the game plays perfectly.

Cut scenes do not play, an error screen displays

Disable videos from the config menu - they won't run and will pop up an error message if left on. Other than that, game runs fine (tested in windowed mode).
