Running the game with Proton-5.4-GE-1 did not seem to make it to the main menu. However, GE-2 runs fine.
Some conversation parts are outright missing or appearing twice.
The aforementioned virtual desktop fix resolves the black bar issue when selecting full screen. Otherwise, keeping the game in windowed and manually transforming the window to fullscreen seems to work as well.
Crashes randomly appear between 10 minutes and about 2 hours of playtime. Frequency might depend on the proton version in use.
Even smoother performance than on former Proton versions. Didn't experience any sudden frame drops that wouldn't also happen in native.
Game runs perfectly smooth on 60FPS with top video settings and DX11 enabled. Transition between Gnome-based desktop and the game works without crashes, delays or glitches.
It does however take at least 30 seconds to quit via the in-game menu, just like other reports already mentioned.
32bit Proton prefix needed
The game won't work until either Internet Explorer and Windows Media Player work on 64bit prefixes or Proton supports 32bit prefixes. It's still gonna be a pain to get the game to run properly from that point on due to additional dependencies.
Current state for all Proton versions (official ones as well as up to Proton-4.21-GE-1 by GloriousEgroll):
Opens the launcher, you click on play, launcher freezes and nothing happens. Swapping the autorun.exe and DistantWorlds.exe won't help.
Game crashes on savegame load if sound has been manually enabled. Appears on all Proton versions. Works like native otherwise.
Game crashes on opening the savegame menu. Might've been caused by the ReTranslation patch.
Installing recommended DLLs didn't fix that particular issue.
Played the beta and didn't notice anything worthy of report besides long initial loading times.
Still crashing on save but smooth overall performance compared to native.
Singleplayer campagain still works until autosave. Mods are causing .bmp image file errors.

dotnet48 required to run the game.
Mouse doesn't work sometimes. Fixed by restarting until it does.
Short lag spikes in some situations
Crashes usually happen between 10 minutes and 1 hour.
Menu buttons still make noises when hovering over their position while having the game minimized.
Stable out-of-the-box experience.
Keyboard does not seem to work with proton_tkg_5.22.r2. Stay on stable for this one.
5.9-GE-8-ST GloriousEggroll
Environment noises are going silent for a short while here and there
Game wouldn't start with proton_tkg_5.19.r1.gb49e8743
Running the game in VR causes a crash after a couple of minutes since the latest update.
Tried Proton 5.13-5 as well as tkg-6.0 and tkg-6.2. Freezes just before the main menu and crashes after a while.
5.8-GE-2-MF GloriousEggroll
Game bound to crash on entering the 4th or so area.
