Played 10 hours so far with a PS3 controller. Works great out of the box. Had to set Steam Input Per-Game Setting to "forced off" in the game's properties in Steam to get the controller to work properly but that probably doesn't have anything to do with Proton.
Works almost perfectly
Some stuttering when moving between areas.
The stuttering was only on corridors that are used as loading rooms between the different areas. There are no monsters or anything in those rooms so the stuttering doesn't really affect the gameplay. I had no performance issues at all anywhere else.
Sometimes the game started windowed and sometimes it was full screen.
The game crashed when I received the first Steam trading card 5 minutes into the game, after which I disabled Steam overlay, and finished the game without a single issue.
Runs as well as you could expect from this game.
Missing textures sometimes when entering a building, but it is fixed by changing the shown floor to something else and then back to the original.
Minor graphical glitches once in a while but I suspect most of those are present on Windows as well. Haven't had a single crash so far in my over 50 hours of playing time, even though this game is somewhat notorious of crashing a lot even on Windows.
