Imputing codes in the level editor seems to be completely broken, as any successful code would simply close the input dialogue. I wasn’t able to figure out why this kept occurring.
There were no other problems besides the level code bug and I was able to beat the game without any other issue.
Some enemies appear black when they shouldn't be.
800p resolution must be selected manually
Besides wrong colors on some enemies, no serious problems.
"Esc" need to be bound in order to properly exit menus.
Launcher pops up at startup, but everything was correctly configured by default

Was able to beat the game without any crashes or noticeable problems
Cloud saves always transfer between different devices. Online co-op also works.
Crashing and Instability is so Prevalent that it is not an Enjoyable Experience to play on Steam Deck
A notice would pop up if the game's configuration ever changed, that would have to be dismissed with the touchscreen.
Cutscene audio would sometimes become out of sync with the video.
Game would often drop to low single digit framerates every 15-30 minutes of gameplay, and stay there. This could be fixed by exiting to the main menu. However when this happened, the framerate could be so low that the game would not properly register inputs.
Crashes were a regular occurrence. Approximately every 15-30 minutes, in addition to the slowdown.
All issues related to crashing and framerates also apply to zombies and multiplayer.
Swapping to Proton GE and Proton Experimental did nothing to alleviate these issues.
Part of the game’s launcher goes off screen when it shows up for the first time. This means you have to blindly select the correct resolution and then the confirmation button to launch the game.
Occasional shader compilation stuttering.
Rarely the game would freeze for a few seconds at a time before recovering.
Audio stops playing after every level.
The game's menu bar does not show up while in gamemode (gamescope’s embedded mode). This means that you have to go into desktop mode to edit configuration options. There appear to be no launch options for gamescope that change this. However, playing in desktop mode allows the menu to appear.
Changed face buttons to function keys. F6 allows you to skip to then next level and F1 resets the level.
Audio would stop playing after you exit a level.

Only crashed once during my playthrough.
Crashed on the boot logos when using Proton 9, changed it to GE Proton 8-3 and it worked flawlessly. Beat the entire game with no issues.
Game defaults to 720p with a wrong aspect ratio. Have to manually change it to 800p.
No bugs. Save games transfer correctly. Can sometimes dip below 60fps, but lowering settings seems to alleviate this.
Game defaults to to windowed mode at a sub-native resolution. This makes text slightly difficult to read. Change the game to fullscreen to fix this.
Plays fine after you set the game to fullscreen.
The saves for the Steam version are incompatible with both the original 2012 version of the game, and the Katawa Shoujo Re-Engineered port. Saves from the Windows Steam version are compatible with Linux (and vice versa), but they aren’t synced by Steam Cloud for some reason, so you have to transfer them manually.
I would recommend installing the Re-Engineered version of the game instead of the steam version, as it includes many additional quality of life features, translations for a few new languages and it updates the engine to Ren'Py 8. It can be downloaded as a Flatpak via the Discover store in desktop mode.

The game ran without any performance trouble. However, the games suffers from extremely poor frame pacing, regardless of if v-sync is enabled at the system level or in-game. The only way of alleviating this is letting the game run uncapped (which runs at around ~90-120 fps), which mitigates the poor frame delivery.
There is a launcher for setting resolution. 800p is suppoerted.
Text is a tad small on the deck screen, but both font size and style can be changed in the settings.
Putting the Deck causes the game to lag for about 2 seconds after resuming.
Completed with no other problems.
In this game, track pad works better with it emulating a trackball at high sensitivity
Due to the game’s limit on mouse speed, using the trackpads as a mouse feels awful. Changing the game controls to keyboard and then changing the left joystick to emulate arrow keys worked better for me.
Audio only comes from the right speaker OOTB. This is a problem on Windows as well. There is a fix on PCGamingWiki that requires you to patch the game executable.

Random frame drops when some enemies are defeated.
Finished the game without any real issues. You can safely ignore configuring the launcher, as everything is set up correctly by default. There is some minor stuttering in different areas of the game that isn't picked up by MangoHUD, but this is relatively infrequent. Not sure if that is a Proton issue, or simply the game not being performant.
Text in menus might be a tad small for some people.
Game can normally maintain 60 fps during gameplay. However, portal quality needs to be dropped to medium or lower to avoid significant framedrops. Performance also sometimes tanks in menus, down to ~10 fps and stays there. Restarting the game fixes this.
HUD items don’t completely fit on screen at 800p.
Completed with no other issues.

Flickering on some of the waterfalls in the Ghana level. Incorrect rendering of transparency effects on some parts of the Kazakhstan level. Most ropes don’t render correctly. They have texture issues and sometimes don’t fully connect to geometry/models Sometimes shadows would flicker randomly.
Only one crash in my playthrough.
Other than minor texture/graphical bugs, a very playable game.
Some flickering in some areas, but this may not be Proton related, since the game is known to have graphical issues on Windows too.
Game only runs in 720p. Does not support 800p.
The game will inexplicably fall to ~40-50fps when entering some areas or when some graphical effects occur, despite having plenty of CPU/GPU headroom. However this is very infrequent and only happened a couple of times in the whole game.
It's a poor PC port, but for the most part plays well.
