Just switch the game to Anniversary Edition in Properties/Beta and this will run just fine without having to choose a specific Proton. You will want to turn off 60fps combat in the settings and you'll also want to go to the settings.ini file and change useAnalogTriggerRotation=ON to useAnalogTriggerRotation = OFF which changes the camera rotation from the triggers to the shoulder buttons, if you dont the camera won't stop spinning, this is a AE issue not a Linux issue.
If you want the HD Version which according to the internet is even more buggy than AE, but has camera controls map to the right stick, a more cleaned up HD HUD (there a HD mod for AE on Nexus) and you don't care about the lack 4:3 support. Then set up the game in the current Proton, then change to Proton 5.13, and then check out the comments below to add a bunch of software to the Proton and turn off 60fps combat.
I can't tell the difference between the graphics in 16:9 between the two versions other than the text box is more stretched. I don't recommend playing the HD version, if you want to just play the game in less than 5 mins.
But in all honestly I'll just play the Dreamcast version with cranked up resolution. If you want achivements then goto retroacheivments and make a account. The Dreamcast version is considered the best version as it has no bugs. But if you already bought this like I did. Stick to AE.

I haven't played far enough to vouch that the game is fully completable or bug-free, but it starts and runs acceptably.
The game would run without mf-install, but the opening video would not play, and I suspect that's also why other commenters mention video overlay battle effects don't work, either. I installed mf-install using the instructions mentioned for the original GRANDIA HD Remaster by Guregori:
- Start game once to generate compatdata folder.
- Download and extract mf-install (https://github.com/z0z0z/mf-install) - ("code", "download zip")
- Get vidreszr.dll and mfperfhelper.dll from a Windows install's System32 and SysWOW64 folders and copy to corresponding directories in mf-install-master/ Rename file names to lowercase.
- Go into mf-install-master and open mf-install.sh in a text editor. At the end, paste:
override_dll "vidreszr" wine regsvr32 vidreszr.dll wine64 regsvr32 vidreszr.dll
- Open Terminal in mf-install-master and run:
WINEPREFIX="~/.steam/steam/steamapps/compatdata/330390/pfx" PROTON="~/.steam/steam/steamapps/common/Proton 5.13" ./mf-install.sh -proton
Need to change to the Anniversary Beta in the Steam settings for the game and disable the 60 FPS Mode for battles in the game launcher.
Had to switch to the Anniversary Editon and disable 60 FPS Battles in the Launcher, otherwise the game freezes when any ingame video overlay is played, which happens quite often in battles in this game
Game hangs when an inbattle video is played, which happens for the first time at the first Millenia fight.
Need to change to the Anniversary Beta in the Steam settings and disable the 60 FPS Mode for battles in the game launcher to fix this.
Works as intended after switching to Proton Experimental. Did not get far enough to verify Millenia Zap Bug, but no indication that has been fixed yet.

Was able to fix it and HD Remaster now works on Steam Deck!

Millenia Zap Bug, but I was able to deselect Max 60 FPX Battles in the config launcher
Run anniversary edition beta, and deselect Max 60 FPS and everything ran well for me! Did not enjoy the distance from the last save point to the Millenia battle though.

Game would freeze when battling Millenia when she casts Zap, but launching the configuration launcher and unchecking 60 FPS battles fixed it
Took a lot of tinkering but nothing difficult

BETA Grandia 2 Anniversary Edition
New version is broken. Anniversary Edition installs and runs. Launcher window gives you settings to navigate with touch screen. Game synced all my old save files and I played through different areas.
adding dotnet452
It seems like the HD remaster version doesn't run if you don't use a specific proton version. Right click > properties > betas > switch to anniversary edition. I used steamtinkerlaunch to install dotnet452 just in case. Click play and the game runs perfectly fine. ALT+tab works, ALT+enter works. The configuration launcher also works.
add dotnet452 as package
From what I have noticed the HD remaster edition crashes on startup if you dont use a specific version of proton. Right click > properties > betas > switch to anniversary edition. I also installed dotnet452 just in case. The game seems to function perfectly. The configuration menu also works fine.
Media Foundation support is lacking. This breaks the game significantly.
Game heavily relies on video media for magical effects. It may work for some time as long as the player doesn't have such abilities, but as soon as in-battle video become necessary, the game freezes and stalls.
It can't be finished at the moment.
Game uses video media via Media Foundation. When it does, it freezes. This is unavoidable.
As Media Foundation support isn't finished, this game cannot be completed in its current state.
In addition, newer Wine versions regressed on this game's support and it crashes without starting.
You must use Proton 5.13-6 or 5.13-x branch to be able to just start the game.
Could not get the game to run at all. Just got the runtime error even after trying to change some configs.
Works perfectly fine with 5.13-6. Doesn't work with the latest Proton version (6.3-5 at the moment).
Runtime error on start.

Game crashes on launch
Abnormal termination message is displayed.
Game softlocks when Millenia uses Zap on Ryudo even with the config.ini setting run_battles_at_max_fps = OFF
If the config tricks people have posted for fixing the Zap lock don't work for you, hopefully you can get a save game from after the opening.

Game runs out of the box. After installing dotnet 4.5.2 the configuration menu also worked.
protontricks 330390 dotnet452

As said below, can't run the configuration tool, you have to modify the config file manually.

Config-Launcher wont start, but in Grandia2_settings.ini you can edit your resolution (1920x1080) and aspectratio (16:9), But remember it's a 4:3 game, so in 16:9 everything is stretched! Steamcloud savegames works fine.

Config tool doesn't work (needs .Net) but doesn't seem necessary to run the game. The .INI file in (game)/config/ is easy to edit. I suggest turning "useAnalogTriggerRotation" OFF. Using the analog triggers on my 360 pad made it continuously rotate. Aside from those minor issues, runs perfectly.

Couldn't get the game to run in fullscreen, but windowed mode worked without any hiccups. Couldn't get game configuration tool to run, either.
