Playing Kenshi on an SSD is a requirement. It greatly reduces load times and Proton Kenshi needs it even more than Windows already did.
During loading, when transitioning to new cells on the map (i.e. - traveling), the mouse gets a bit laggier than on Windows. It's mostly felt in the swamps where performance takes a hit when loading. Otherwise everything is smooth.
Save files are not backed up to the cloud. If you are on Windows and planning to do a reinstall or move to Linux, you have to back up your saves manually. I did not know this, but fortunately I had already backed up my Kenshi saves so they wouldn't get lost if I had a hard drive failure or experienced another Steam Cloud bug, so I was able to simply start up Kenshi, create a new save to generate the folder, and then I just opened the folder from Steam, navigated around until I found the AppData equivalent and dropped my old saves into it before starting the game.

The Swamp area unfortunately suffers from longer loading times and lagginess that I did not experience quite as much on Windows. Note, however, that the lag only occurs while "Loading" appears. Constant loading is a normal problem with Kenshi, even on Windows, but it is noticeably longer in some areas than it would be on Windows.
Tinkering on Kenshi is a must, but most of your performance issues will just be Kenshi itself, not Proton. Windows is currently better, but it's still entirely playable. Maybe another version of Proton works better. I will certainly test this in the future when I feel like revisiting the game properly.
