I have noticed some very obvious artifacts in the textures of some backgrounds or in the smoke effects. They are not detrimental to the experience and in some ways they fit the aesthetics of the game, but they are still glitches that I have not found a solution for.
On one specific occasion, the game's 2D animations and text froze for about thirty seconds while the audio continued, resulting in me missing an entire cutscene.
There have been a couple of instances where I've experienced audio glitches that have forced me to restart the game. However, it's only happened twice in 50+ hours of gameplay.
On a couple of occasions, the descriptions/tutorials of some power-ups would not switch off regardless of the buttons pressed, while the game continued normally underneath. Both times I had to load the last save. Personally, however, I believe this is not so much a problem with Proton as with the game itself.
Rarely full screen doesn't match the screen size. Easily solved by disabling and enabling it from the game settings.
