Play native don't even try Proton
Tried to use mods with Proton, had really weird non-deterministic issues where mods would randomly conflict but also sometimes to work, switching to native seems to just work.

Reposting from 6 months ago as I was unable to play after moving this onto my SSD
Version 3.0 of Stellaris doesn’t work at all with Proton. It works perfectly fine as long as you roll back the game by right clicking the game in your Steam library -> Properties -> Betas -> Under “Select the beta you would like to opt into”, select “2.8.1 - Butler Version” from the drop down menu.
Even though we are now beyond 3.0, going back to "2.8.1" allowed my to install the launcher and to then move back to the latest version!
