proton-5.4-GE-3 vastly improved performance of the script extender for this game.
It fixes the audio, game exit, and launcher issues. You now do not need to replace the SKSE64 and game file names with proton-5.4-GE-3, Steam will ask if you you'd like to launch using SKSE64.
I played using 30+ mods without significant issue, and could have easily installed many more. I used lutris to install the vortex mod manager to manage the mods. Using vortex you must point it at your steam library and manually download the mods using a browser.
The racemenu mod however fails to work on proton, it was the only mod I tried which failed to work.
The overall performance was close to being on par with a modded windows game, however I have not tried it with a Enb on Linux yet.
The GloriousEggroll proton version it worked without requiring any other tweaking, the performance was similar to that on windows.
Mods
Proton-5.4-GE-3
If you install SKSE64 the Proton-5.4-GE-3, it will ask you if you would like to use SKSE64 instead of the regular launcher, Allowing you to use script extender for your mods out of the box as long as you have already installed SKSE64. Simply launch the game from steam or lutris.
SKSE64
To install SKSE64 download it and extract its files, then copy all but the /src folder too:
/home/{user}/.local/share/Steam/steamapps/common/Skyrim Special Edition/
Vortex
The Vortex mod manager can be installed via Lutris with minimal effort.
To use the vortex mod manager manually point it to your Steam game directory and scan your steam library for recognized games:
This in vortex should it look something like this:
Z:\\home\{user}\.local\share\Steam\steamapps\common\
In order to install the mods, manually download them using your browser from NexusMods or your other choice of provider, Then drag and drop them into the nexus mod manager.
Notes
The majority of the mods I've tried ( 32+) work without issue and didn't caused any additional overhead when compared to using them on windows. I could have easily installed many more without any issues.
The racemenu mod however fails to work under proton, In fact it is the only mod I've tried which has failed to work so far.
Exiting
With the Proton-5.4-GE-3 you do not need to kill the process to end the game, you can simply exit the game normally without needing to take any additional steps.
