Any savegames from the native client will disappear when you switch to using proton
Proton Experimental with DX 10/11 works without issue.
I used to run the native client on a different computer with no issues, but I get random crashes on this machine. Some people have had success with editing the file at $HOME/.local/share/Aspyr/Sid Meier's Civilization 5/config.ini and changing MaxSimultaneousThreads from the default 8 to your CPUs # of threads. This did not work for me, but you might try it if you haven't already.
I ran into an issue where I couldn't advance past June 5th. No matter what proton version I used, it would sit on a black screen with the date animation going and music playing but never loading the next scene. I booted the game on a different PC running Windows 10, loaded my cloud save, advanced to June 6th and saved. I swapped back to my machine and was able to beat the game without encountering anything like that again.
I can't know for sure if proton/linux was even the root cause of the problem.
Switching proton versions too many times will cause DRM to lock you out for 24 hours. I found this out the hard way over a weekend where I was really excited to have time to play.
