ProtonGE not required, runs perfectly fine without it. Plays exactly the same as it would on Windows and the Android port!
Tried with Proton Experimental, Proton Hotfix and GE-Proton9-23. Performed initial setup on Windows PC before attempting to launch on Steam Deck, but game is still completely unable to launch. Unable to launch on Desktop Mode either.

The game requires an install of Microsoft Visual C++ to run, and the game can be launched by linking the install compatdata folders via the launch options. Using GE-Proton9-23, menus and dialog are fine for the most part, similar to the previous title, Dear Days. Actual matches are now basically unplayable however as the cards in your hand and all cards placed on the field do not render at all anymore.
With the latest experimental build, it works right out the box with some resolution issues.
Resolution seemed to change after winning a round or entering a menu, with black bars appearing to fill the blanks.
Stuttering, framerate often hovers around 40 FPS.
EAC seems to have been fixed with the latest experimental update, I can boot the game and was able to play a casual match to completion.
EAC pops up, loads, and the game boots to a black screen. Seems like they haven't enabled Linux support for EAC yet, even after the game's full release.
Enabled "Hold to Repeat (Turbo)" on trigger with repeat rate of 10
Mapped use of sub-pallette to back grip buttons, and mapped right trackpad to mouse.
Locked to 40 FPS and lowest graphical settings to boost battery life. Will run at a cool 60 FPS at lowest settings in most combat zones and urgent quests, with some stuttering in more congested areas.
Selecting larger text from the PSO2 launcher was enough for me to read and play the game, but it might be tougher for someone who isn't familiar with menuing.
PSO2 plays great even on slower networks, and it holds true on the Deck. Have been playing for a while with no connection issues.
