Everything works out of the box. Mods need a little tweaks:
For mods i used the Vortex (mod manager), downloaded from the official website (also download dotnet 6.0 from there).
- Install dotnet6 and Vortex (in that order) on a Wine PREFIX outside the Proton prefix.
- Look over the proton PREFIX location of your game, because you need the folder "My Games/Fallout4".
- Link your ".../Documents/My Games/Fallout4" > to your actual home: "ln -sf $path/SteamLibrary/steamapps/compatdata/377160/pfx/drive_c/users/steamuser/Documents/My\ Games/Fallout4 /home/$User/Documents/My\ Games/Fallout 4"
- Open Vortex, setup Fallout 4 and manually add the install location of the game.
- Vortex should look for your "/Documents/My Games/Fallout 4" that is linked, but you could need to set it manually.
- Everything should work now.
Note: Change $path and $User to your actual.

The game ran with proton 5.13-6, tried with Proton-GE-9.2 and Experimental but not working. Also I had to install dotnet 3.5 and 4.0 (installed both and really dont know which one worked) with winetricks installed and using the command over the terminal:
WINEPREFIX=/PATHTOSTEAM/SteamLibrary/steamapps/compatdata/568570/pfx winetricks -q dotnet35
and
WINEPREFIX=PATHTOSTEAM/SteamLibrary/steamapps/compatdata/568570/pfx winetricks -q dotnet40
The path for the game can be obtained with right click > properties > local files > browse.
It's hard to ask for support for a game like this, but you can make it work.

The only tweaks i needed were on the menu configuration, activate vulkan (as it has better support on linux than dx) and my game video settings.
