Steam's cloud save doesn't seem to work properly for progress made on Linux. The save files are located at ~/.steam/steam/steamapps/compatdata/730310/pfx/drive_c/users/steamuser/Documents/KoeiTecmo/Dynasty Warriors 9 for Steam/ (swap ~/.steam/steam to where your library is), and you can manually sync them between Linux and Windows machines.
