Doesn't work on Proton 9.0-3 or current Experimental. Works on historic versions, the ones I tested and were working perfectly fine: 8.0-5 7.0-6 6.3-8

What worked for me was:
Installing GE-Proton9-11 via ProtonUP-Qt app and forcing the gane to run on it. Adding gamemoderun %command% to launch options. And also the game has to be run in windowed mode instead of fullscreen.
In this configuration nothing else was needed. FPS were capped ad 60fps, there was no problem with configuration files that required downgrading the Fallout 4 version.
