Origin was showing notifications in a separate window which stopped fullscreen whenever one was shown (might be i3wm related).
Mouse was on the wrong screen, but worked.
Both seams to be solved by disabling fullscreen.

run protontricks 3910 winecfg to show the winecfg.
Under graphic disable capturing the cursor in fullscreen mode.
Add KeepRes=1 and PlayIntro=0 in the gamefiles/Conquests/conquests.ini

in "steamapps/common/Sid Meier's Civilization III Complete/Conquests/conquests.ini" added "KeepRes=1" at the top, had no problems, except the UI being quite small due to high display resolution 1080p
