Launch via Desktop Mode - see below note.
The frame pacing issue present when launched in Game Mode is not present in Desktop Mode. Launching from Desktop with medium-low settings provided smooth frametimes with the occasional stutter, as the problem seems to be a conflict between Game Mode's forced vsync and DQB2's engine. Highly recommend playing via Desktop.

Changed a back grip button to Shift + Right Click for easy button/selling/movement between storage and inventory. Changed right trackpack to mouse and left click.
Set Deck refresh rate and limiter to 50hz/fps.

The launch option with GE Proton smoothed out most stutters.
The Linux script at https://forums.crateentertainment.com/t/tool-core-switcher-force-gd-to-use-all-cores-equally/100875 after adding it as a non-Steam game and launching it after being loaded in game for 10-15 seconds took care of my CPU cores capping out and smoothed out almost all of the rest. Still an occasional stutter when traveling quickly across open maps.
Settings were at Medium-High - no Ansiotropic filtering or VSync. Ran in Fullscreen with Triple Buffering. Smooth 50fps otherwise and approximately 3 hours of battery life.
You may need to scale up your UI a bit for it to function correctly with the controller UI, and you'll get a warning that it won't work when launching but it works after using any controller input.

Forced disabled RT effects as well as motion blur in configuration. Also have Mesa 24 downloaded and forced in launch options.
Reflections disabled, medium shadows, 100% resolution scale on OLED Steam Deck. With Proton Hotfix and Mesa 24 I'm holding a locked 60 fps with a minor dip initially loading the Velvet Room, after which it stabilizes at minimum 58 there. Getting approximately 3-4 hours battery life.
