Pretty much the only change you have to make is change the resolution up from 1024 * 768 to the Deck's. And i would suggest upping colour depth to 32, otherwise you get pretty bad colour banding.

I played through almost the entire game on the Deck, everything worked flawlessy. I didn't even need to change the default WASD + mouse layout. Battery life is pretty amazing too, but let's be real, that's kind of expected for such an old game.

The only thing that doesn't seem to work is looking at your articles, at least not in Gaming Mode. However the files are simple HTML ones that you can view in any web browser. (for some reason you need to copy the Articles folder out of the proton prefix first)
